The second most common chemical compound found in Urine (Ammonia) is actually used as a regenerative and cleansing ingredient in most household detergents. It is found in Chlorine, Bleach, baking soda and other household products that fight dirt and odors. So if anything, a pelt tanned with ammonia would act as a boundary layer against dirt, skin oils and body odor. Using urine as supposed to over the counter ammonia is just a more cost effective, and (some would argue) primitive technique.
